6 weeks ago I used the morning after pill, but only took the first course and completely missed the second. Do you think this is why my period is late? I ended up getting it on time last month so would that pill affect me this month also?

Quite possible. Any hormones you take can mess with your cycle. If you didn't take the second part of the pill, doesn't that mean you could also be pregnant? I'm assuming not because you say it was 6 weeks ago so you would have had a period in between then and now, yes? So I think it's just a slight irregularity caused by the pills but do a preg test for sure if you're worried.

Take a pregnancy test and talk to your dr. if you are having problems with your cycle.
